The funny stuff is, I'd read it even without the man on man (explicit) stuff, for the plot. And it's because it's them, and even if you tried to write gen their unending and true love would shine through. :D

Aliens? Can you write aliens without involving the SGC or Torchwood? :D

Possibly, the man on man stuff would be a sidenote, because the plot would be so important. And I'd be willing to try to not involve the SGC, TW OR the Doctor -- I think it might be easier NOT to.
